For espresso, macchinesti is the safest bet, but if you want a once in a lifetime coffee sort of thing, head to caffe l'ambre.

There is so many goood caffes, calls "KISSATEN" in Japan.
(Believe or not, even Coffee vending machine provide better coffee than Starbucks because when you paid, the machine grind the beans you have selected from 3 kinds.
I have selected 2 in Tokyo, RIN-East in Ginza, nice coffee with good looking inside design.

caffe del sole, owned by their famous barista champion mr. yokoyama, thou hes not working there but baristas are great, one is at shinagawa prince hotel, tokyo...while there, visit paul basset's caffes too...actually, so many great caffes in tokyo, la marzoccos, micro roasters...great...also funny to see, vending machines on every step with coffee..
